Simple, my dear not-Watson; especially if we make a distinction between comic and manga, in that we assume that comics are of domestic origin and manga foreign.
1: Comics exist = manga must exist. False.
2: Comics exist = Fluttershy must read them and/or manga. False.
3: Spike reads comics = Fluttershy must read comics and/or manga. False.
4: Fluttershy doodles pictures of ponies with characteristics that people beyond the fourth wall recognize = they must be from a comic/manga in their universe. False.
5: Discord and Pinkie Pie can defy the rules of the universe and logic = Fluttershy must have learned about the characters from them -- in some fashion or another -- and had been impacted enough to both remember and call them up for use rather than her doodles being drawn up from her own imagination.
False.
Anyway, if it's justification for a fan-fiction crossover you're looking for, or their potential to exist in the same universe whether they hail from a different one or not, you really don't need to look any further than Discord or Pinkie Pie. (Heck, Pinkie Pie not only defies physics, and breaks the fourth wall, but what she should be restricted to doing as an Earth pony as well. She could just reach "off-screen" and pull out something/someone from another universe, if she wanted to.) Beyond that, we should see this as it is, rather than assume it's an official confirmation of their existence in the MLP:FIM universe (whether fictional or non-fictional): popular anime/manga references for the audience of the show.
