Which pages have dead links? Or are you referring to pages that make use of the Internet Archive?
Most links link to either the whole story (if archived in one file), or to a page that links to each chapter. The "dozens of pages" you are referring to I assume to be the FFML/RAAC posts. They are displayed like that to show the posting history of the story (including revisions). You need to look at the "External Links" list at the bottom where links to complete (or stated if otherwise) copies of the stories are. For example, one of the pages you added to,
http://jusenkyo.wikia.com/wiki/On_a_Clear_Day_You_Can_See_Forever, had 1 as complete as possible (for an unfinished story) link and links to 3 other partially complete copies.
As for stories with no links, of what I have indexed so far only 32 I have not found an external link for:

Not quite so much to do with copyright, but with respecting the writers. They like to know where their stories end up and who is archiving them. I'm not about to try and track down writers (some of whom dropped out of fandom almost 15 years ago) to ask permission to host their stories. Secondly, some writers (Deep Quote, Togashi Gaijin) have actively removed their stories from the web and asked for them not to be hosted anywhere. When I get to them I'll index archived posts etc as per usual, but putting up
new copies might irritate them a lot.
If you want to make stories available via file hosting, then that is fine, but it is probably best that you create your own archive to advertise that you have done so.
