EVAs were imprinted with souls, through soul munching the test pilots. It has no relevance to the Magi being MMEs or not. As Ritsuko points out later in the series the Well of Souls was been sealed when "Adam" went nuclear. The Magi system is using cyber brains after Adam went nuclear so no soul and thus aren't inherently MMEs. Especially given they're mass produced. The older Akagi's brain can't be in the system, unless you can explain how she can run around and work on a machine posting sticky notes everywhere while her brain is in the machine instead of her head.

The three are Balthazar, Melchoir, and Casper. Casper was the hold out. The problem with the EoE incident is by that time Ritsuko is utterly irrational and so her word doesn't have face value on what's going on. She basically just gets off a statement of disbelief that the self-destruct didn't go off. In of itself it holds no value, as Gendo's not the type to give the lecture.

After the Ireul stunt he could have easily sabotaged the Self-Destruct system at any portion rendering it moot. Given what he was trying to do, him not cutting the cord between the computers and the detanonators, having dub detantors, or replacing the explosives with inert compounds would have been a gross oversite. That's of course assuming the self-destruct system was ever truly operational to begin with.

I don't remember personality even being mentioned as having anything to do with the hold out, except Ritsuko reminiscing when she's in Casper's guts. I can have the testimony of a dozen users and techs attributing similar anthromorphic attributes to soulless machines easily enough. I distinctly remember was quick key commands on Ritsuko's and Maya's part. Given you can't recall the computers names its clear you haven't watched the episode recently so, given the key commands are also attributed in almost every info site I'd say it's you who needs to rewatch the episode.
